Went through all the references and found one instance of what appears to be a mistake, MRTrix is cited for Theaud 2020 in the neurolibre version but Tournier 2019 in my manuscript draft - do I updated it in paper.md, add it to paper.bib manually, and then re-trigger roboneuro? After that, I can download and upload the updated paper.md and paper.bib files (I'm somewhat confused about this, how do those differ from the ones in my repo?)

@mathieuboudreau you need to apply those changes in the notebook, then the new paper.md and paper.bib should contain the right citations. After you push those, I'll trigger a new extended PDF build, and if it looks good, then you can update the existing files with the ones that will be generated.
