Dear luis, Since also metaphlan 3 is out, maybe you can add this as well? https://huttenhower.sph.harvard.edu/metaphlan/

Hi Ulrike I have implemented a ngless module for metaphlan3. It is only me who have tested it, so I haven't made it public, but I have appended the files if you are interested in trying jt out. metaphlan3_module.zip
