Cleans up the output of the PrimaryDock application by allowing the user to turn several switches on and off for things like per-residue energy, van der Waals repulsions, best-binding pair assignments, etc.
Also adds a new output section, off by default, for "missed connections", i.e. potential binding contacts that were not met due to too much distance between atoms.
