Here is how it works : a system has the color of the most present color in the system. If there is equality, the color that has been there longer wins. The "power" of the planet doesn't enter into account.
So, either I didn't understand what you said, or there's no bug in the system.
I think I didn't explain it well ! This was exactly the behavior that I tried to describe. I try to explain the problem more precisely :

In the galaxy map, a system has the color of the most present faction.
if a planet has more power than another faction's second, it will keep the first color.
But if another third faction conquers the first and have less power at least than the second, the system will keep the color of the first faction, even if this faction has been kicked out from the system.
