Improve doxygen #24

I've been planning to migrate from autotools to cmake in the next couple of months. In order to make cmake generate doxygen docs, it needs Doxygen.in. Though the proposed solution is good for autotools, I am a bit reluctant to dropping Doxygen.in, as it will be needed for cmake.
