You're running into an Eclipse JSDT bug -
https://bugs.eclipse.org/bugs/show_bug.cgi?id=376809.

There are two options.
1. Use the JSDT I included with the 1.2.9 release that puts in a patch to avoid
the failure. That means using Indigo Eclipse Classic or any other version that
does not come with JSDT.
2. You can disable JavaScript validation on the jQuery. Right click on project
-> Properties -> JavaScript -> Include Path ->  -> Source -> Exclude -> Edit .

 All .js and .css files in the jQuery Mobile directory D:\eclipse-jee-juno-SR2-win32\jquery.mobile-1.4.2 must have the same version number of the form jquery.mobile-{version}.*

see the images while adding new jQuery Mobile source to phonegap project
