Using --target-dir fixes the issue.

Note: this also affects data_processing-human.ipynb even though I had already fixed it in the past https://github.com/spinal-cord-7t/coil-qc-code/commit/61bcc7069b103322db6fc4e16bf8c3f3708d52e3
