Rename 'root_dir' to 'instance_dir' and add 'env_dir' at the top level #351

Or else we'll have to do something like snapshotDir = rootPath + "..\\snapshots" or something ugly.

Also, 'rootPath' isn't a good name.

After the change, make sure the installer adds the new var properly to the registry.
