prometheus-custom upload is not in the README.md either so this configuration appears to be the desired configuration.

It was meant to show an example of adding custom dashboards/alerts from a bosh release you maintain internally (anything that can't be submitted to prometheus-boshrelease as a PR). But I agree - it seems to create a lot of confusion and I'm not aware of people actually using it so I think it's ok to just remove it. Also, any new dashboards/alerts should be submitted as PRs... ;)
