Several suggestions for you: flour+water: Get the egg on top and get a reservation Pizzeria Delfina: A Mission favorite, highly recommended Arinell Pizza: New York style pizza by the slice. Great place to go after the bars nearby as it's open until 2am on weekends. Una Pizza Napoletana: I second @dgouldin, along with great pizza it's also a very interesting space.

From 'BBQ sauce' I can tell you're not a traditionalist! In any case, the best NY-style (thin crust, foldable, plain-cheese or single-topping) is at Arinell Pizza, a hole-in-the-wall in the Mission (with another location in Berkeley):
For 'deep-dish'/'Chicago-style' (thick, many-toppings, eat w/knife & fork), the top option is Little Star (two locations, Mission & Western Addition):
For upscale fine-food pizza, A16 in the Marina (not to be confused with VC firm A16Z!) is a great option... and in the back has nice counter seating overlooking the pizza-making area and oven:
Follow Pizza Del Popolo on Twitter and hunt them down one day. They have the coolest food truck in SF (IMO). It's a twenty-foot transatlantic shipping container that's been re-purposed and modified into a kitchen. A wall of glass doors exposes the interior, including the traditional Italian-made wood-fired oven. Pure amazing.

In recent years, the Bay Area has become one of the best pizza regions in the US, even compared to New York! Pizza is my favorite dish so I go visiting new places all the time, and this list contains my top favorites. Note that most of these don't offer slices so come hungry or bring a friend.

Emilia's Pizzeria in Berkeley is probably my favorite pizza of all time, contested only by Di Fara in Brooklyn. The place is staffed by one guy (Emilia is his daughter) and you have to call ahead to reserve a time. But there's a reason it has an elusive 4.5 stars with over 200 reviews on Yelp. Totally worth it!
The Pizza Hacker is a close second. This guy hacked his BBQ grill into a bona fide wood-fired oven and sells fantastic pizza in the park. But if you don't want to look for him, he also has a gig at the Vinyl Wine Bar on Thursdays. His pizza focuses on local ingredients and features the best crust I've ever tasted.
Pizzeria Delfina consistently makes fantastic pizza with a variety of different flavors. (The Pizza Hacker lists it as one of his favorites in SF.) It's also right by the ever-excellent Tartine bakery and Bi-Rite market and creamery.
Tony's Pizza Napoletana is a fun one. Tony Gemignani is a world-class, award-winning pizza maker, and his menu features a couple of his award-winning pizzas, including a thin-crust margherita and a Sicilian. There's also like a dozen other styles that don't have an award. Needless to say, the quality is extremely good, and the Sicilian pizza in particular blew my mind. (But keep in mind that it's enough to feed like five people.)
Tony also recently opened a deep dish place called Capo's, but I haven't tried it yet.
Speaking of which, If you're a fan of Chicago style pizza, the Bay Area trifecta is Zachary's in Berkeley, Patxi's in San Francisco and Palo Alto, and Little Star in San Francisco. Personally, I much prefer Patxi's, but each place is dearly loved. (Photos below are from Patxi's.)
Back to Berkeley! Gioia Pizzeria is widely regarded as one of the best thin-crust pizzas on that side of the Bay. It's New York style, sold by the slice, and pretty great.
If you're over there, be sure to also check out the Cheese Board (or its sister project the Arizmendi Bakery, which you can also find in SF). Their pizzas are all-vegetarian and don't have any sauce, but they compensate for that with decades of expertise in cheese selling and bread making. They also change flavors every day, and in the spirit of Berkeley, their ingredients are often locally-sourced. I've rarely been disappointed.
