I think the underlying issue was fixed in 64b3a03cec30cc0295760b7ec92d87da9abc5ebb, But I will expand this into being a feature request as follows:
When Updating to a new minecraft version and not all mods are available yet the user should be able to chose to proceed. For all the mods that aren't available their version
and file
property will be updated to be empty and the jar being pointed to by file
will be removed. This way when the mods are available mod-mender will download them as if they were updates and the user can choose to update with the partial mods.
When updating from one minecraft version to the next mods that aren't compatible with that version get left behind, these should be removed at the user's discretion
